The kernel needs a separate build operation.

Installkernel can be done anytime. Installworld is best donw
in single-user mode.

I had absolutely no trouble going from 4.3-Release to 4.4 via 
cvsup. I did it all at once, too, rebuilding a cracked system
from CD. Others' mileages may vary.
