AUTO_EOI_2 problems usually cause interrupts 8-15 to stop working.  If
not using them makes a difference then it is probably a side effect of
increasing the interrupt latency.

Interrupt timeouts are normal if the drive goes into sleep mode.  The
kernel stops complaining after 5 of them.
