Without the alias switch ppp won't communicate with the remote
machines.  That's the way it's supposed to work.

PPP should use tun0, that's also normal.

Nope, it's probably not an ISP problem.  

Try using _only_ 'ppp -background -alias' _without_ using 'natd' at
all.  You should be fine.  As I stated in my earlier note, '-alias'
does it's own form of nat.  You shouldn't need natd.
