There was a patch flooding around to /sys/i386/isa/clock.c in the lists which add a:
        while (rtcin(RTC_INTR) & RTCIR_PERIOD)
                statclock(&frame);
to the beginning of clkintr().
This seems to eliminate the problem for me.
