Sure.  Wire the devices.  I have pretty much the same problem on my
test machine: the boot disk is on an Adaptec 1542B, and the other
disks are on a 2940, which gets probed first.  Here's the relevant
part of my config file:

controller	ahc0
controller	adv0	at isa? port ? cam irq ?
controller	bt0	at isa? port ? cam irq ?
controller	aha0	at isa? port ? cam irq ?

controller	scbus0 at aha0 
controller	scbus1 at ahc0

device		da0	at scbus0 target 0
