Just do not forget to backup all files from the remote machine before you overwrite anything. And again, changing something in /usr/include does affect the machine's ability to boot. Just keep your fingers away from /etc and /boot for the moment. I am still worried a bit about the file system. I do not believe that somebody deleted part of the system. Can you find a little bit more out what history this machine has. I have had a similar problem when the hosting company a dying hard disk only after they made the backup and used that backup for the new disk.
