Edit the value of 'local_startup' in /etc/sysconfig to wherever you 
want it to be.  It's right at the top of the file; hard to miss.

/usr/X11R6/lib/X11/XF86Config.  I don't know why XF86Setup puts it in
/etc, which is the "local override" location; I presume lack of
testing on the part of the suppoed XF86Setup/FreeBSD betatesters
(oops).
