You didn't specify exactly what problem you had running xf86config or
XF86Setup, but one of the problems I had my first time through was simply
not having /usr/X11R6/bin in my PATH.  I use the bash shell, so I just
added this to my .profile; other shells may use it or .login or .cshrc or
something like that.  Try adding that directory to your PATH and see if it
helps.
